if you have CC eyes are the babies born with them?

They could be, yes.

If you have default replacement CC eyes, then all sims will have the CC eyes only.

If you have the natrual Sims2 eyes, and CC eyes downloaded as well, the CC eyes typically are the ones to get passed down. Something to do with the files, I dunno though.

THey have to be made a certain way.

If you go to Modthesims2.com  and do a search for Default Replacement Eyes you'll get all kinds of results

I like the set I have, if I can remember which ones they are, I'll post a link to them later

It depends on the parents.
If both of them have CC eyes, then I'm positive the baby Sim will have CC eyes.

Yes... Even if only one of the parent has them. At least in my game that always happens. Same goes with CC skintones.

I would guess what would happen is there would be some chance the baby gets Maxis eyes and some chance they get CC eyes? But I honestly don't really know, since ALL of my Sims have CC eyes.
